On installing i don't remember windows 2000 asking if i wanted to create a dual boot system but it must have because that seems to be what i ended up with. On boot up it asks me if i want to use windows 2000 or windows. Of course with just windows 2000 on the drive selecting the second option just sends me to a command line prompt.

I have two questions.

First is there a way to remove this prompt asking which windows to boot, without reinstalling?

Second, i do have another drive with windows 98 on it. Can i install this drive, and after the fact configure the system so this drive can boot when the prompt comes up asking which windows to boot and the second option is selected?

Of course, you could also right click My Computer, Properties, Startup & Recovery, and select 2K and uncheck the "Display list of O/S" box. That way, if you ever want the other boot back, you can put it back.

The edit of the boot.ini, as lycos5 has suggested, should work, but if it doesn't, you could use your installation CD and run fixmbr, and that should rebuild the mbr, eliminating the dual-boot.

No, For Win2000 to manage the dual-boot you would have to install Win98 first, then Win2000. Win98 will not manage a dual-boot. You can get a 3rd party boot manager to set up a dual boot wherein you could then install Win98.

Delete: C:\ = "Microsoft Windows"

This is what it should look like:
[boot loader]
timeout=15
default=multi(0)disk(0)rdisk(0)partition(1)\WINNT
[operating systems]
multi(0)disk(0)rdisk(0)partition(1)\WINNT="Microsoft Windows 2000 Professional" /fastdetect
